Dựa theo manga nổi tiếng Fullmetal Alchemist - Hagane no Renkinjutsushi của nữ tác giả Hiromu Arakawa, đây là phiển bản thứ hai ra đời sau khi phiên bản đầu tiên và phim điện ảnh của nó kết thúc vào năm 2005. Hai anh em Edward và Alphonse Elric mất đi người mẹ của mình sau một cơn bạo bệnh. Với mong muốn hồi sinh mẹ mình, hai anh em đã phạm vào điều cấm kị của Thuật Giả Kim - Chuyển Hóa Người và đã phải trả giá đắt. Edward mất đi chân trái và người em, Alphonse, mất toàn bộ thân thể. Ed đánh đổi thêm cánh tay phải của mình để lấy lại linh hồn của em trai và áp nó vào một bộ giáp. Bằng sự giúp đỡ của Winry và bà Pinako Rockbell, Ed được lắp tay chân giả - automail để tiếp tục hành trình đi tìm viên đá Triết Gia huyền thoại nhằm lấy lại thân thể cho em trai và hồi phục cơ thể. Cậu gia nhập quân đội và trở thành Giả Kim Thuật Sĩ Quốc Gia. Nhưng câu chuyện mới chỉ bắt đầu từ đây, những bí mật gì đằng sau tất cả? Quanh viên đá Triết Gia và bản thân đất nước Amestris?
